I have one Primary Server and Site system Server that each one is in different country. All clients Belong to the primary site are getting updates and the ones connected to the Site system server are showing unknown status. Boundaries are Configured based on Active Directory sites.

First, AD boundaries are not guaranteed to be 100% correct. Only IP Ranges will be 100% correct.
