Dears,
i need help to deploy this scenario

1. the current case i deploy sccm 2012 R2 with two Virtual server one for standalone primary site and one for remote SQL server 2012 database

2. now we get one physical server with high performance i need to migrate the old two server to only new physical server

why don't you setup new instance of SCCM and SQL on new physical host and migrate the existing data from old server to new server ?. I would recommend you to use VM's than physical machine.

need to discuss this scenario the first instance of sccm that i deploy before in VM's I made as standalone primary site
i need to deploy the new one as primary site and link the all old client machines with new primary site
and also migrate all objects to now instance like collections and packages and applications

What about Bare Metal ? VHD(x) backup and then recover on the new server (Windows Recovery)
same way for the sql.
I would prefer to test this in a vm
Iam using this procedure to recover crashed DPM Server.
But attention keep ur backups consistent to the source except for testing.
