PENDING Issue joining clients to SCCM site

We recently stood up a new SCCM server and are able to image devices without issue and they show up as clients in the inventory, software center works, and they have a client cert. On devices that are on the old server we are unable to change them over to the new server. When put the devices to the new server by changing the site code and FQDN we see "client certificate: None" and only hardware and user evaluation cycles in the actions. When we uninstall and run CCMCLEAN and manually reinstall with the cmd switches to set the new site it installs and the management point and site code are correct in Config Manager properties but still no cert and the client does not show up in CM. When pushing the client via CM it does the whole uninstall and reinstall but does not update the site code or management point. We have verified that the SMSpublicrootkey has updated and that the two client certs in SMS are created and those look good. Any help is much appreciated
 
When you say show up in inventory do you mean that they are discovered only? aka AD system discovery?
Did you ever use a GPO to assign the site code for the old system? If so you will need to clean up the registry on each computer to fix this.
Are the two sites using different site codes?

Hi, sorry for not making it clear in the initial post. The devices show up in the device inventory and are pulled from ad without issue. They are now showing a client installed in the inventory and I have given it about 24 hours at this point. The CCM Notification Agent is also saying disabled on the non working systems.
The new server has a new site code and is a completely fresh deployment of SCCM. As for if it was ever assigned via GPO I believe it was but that was all done before I was with this organization so not 100% sure on that one. What Registry keys would I look for / remove for these?
