NEW CMG certificate vs ThirdParty Apps certificate

we have a CMG that's working fine with a corporate PKI certificate for authentication. I want to enable third party updates but unsure what to do about the two options for certificates. Configuration Manager manages the certificate or Manually manage the certificate?
