PENDING Clients not reporting to sccm server

I am new to sccm2012r2 and do not have a clue as to how to trouble shoot a reporting issue. After pushing microsoft updates the clients are not reporting back compliant percentage. At one point 2 things happened and now the clients are not reporting back to sccm. I have tried to run the Machine Policy Retrieval & Evaluation Cycle, Software Updates Deployment Evaluation Cycle and the Software Updates Scan Cycle in control panel>configuration manager properties>action tab but it is not helping.
What happened was that on the same day the CU5 client upgrade was pushed (most of the clients are at 1604 some are still at 1401 and 1501) and SCUP was implemented. How can I fix this issue? As per one blog I have deleted all expired and superseded updates that were showing up in SCUP.
 
I would check if the clients that are not compliant are active. You should use the SRS reporting point as there are a lot of software updates related reports available.
