PENDING Application vs Updates order of install during maintenance window

Is there a way to order the install, if you have an application and windows updates that fall in the same maintenance window?
example:
I have an application to install that is scripted to reboot the server when done. I also have windows updates to apply which also reboot the server. Both need to be applied during the maintenance window defined, and would obviously not like the server to reboot if both the application and update are applying at the same time, wait till both applied, then reboot.
Does one take precedence over the other for order of applying? or will both apply at the start of the maintenance window, and reboot regardless if the other process is finished or not?
 
As far as I know, there isn’t an option to prioritize the installation of apps and updates within a maintenance window. I might be mistaken, so I’ll keep this thread open for further discussion.
